Well to get the obvious out of the way it's used to make/receive codec calls in the MGS games.

In Contra III the select button is used to bring up a map during those crappy above view stages.

Select is the menu button in Suikoden because in four our of five Suikoden games you can play one handed if you like.

I like how Konami makes Suikoden more masturbation-friendly than Rumble Roses.

Sarsamis, I love your avatar.

I was just playing Castlevania III and the select button switches your characters.

Also, select in MG Ghost Babel makes you crawl, but thats sort of because they ran out of buttons.
