I think the timeline mostly makes sense. It's the "hero of Time is not successful" part that I think is bullshit.

A Link to the Past doesn't even fit there, as the backstory mentions Ganon randomly stumbling into the Sacred Realm and discovering the Triforce. Plus, the evil never exited the Dark World because it was sealed by seven wise men (who were all human as evidenced by their descendants seen in the game, with no Kokiri, Gorons or Zoras to be seen among them).

The only games that are really consistent with each other are the direct sequels, like Ocarina of Time and The Wind Waker. Twilight Princess's geography doesn't match, the Master Sword isn't in the Temple of Time, and the latter is bigger and different.

I'm almost at the end of Skyward Sword, which raises its own questions in respects to the gods. The entire series makes mention of the three gods who created the Triforce, and this game introduces a single goddess who is implied to not be associated with them.

I thought you meant picking between the ending of "Adult Link seals Ganon" and "Kid Link prevents Ganondorf from getting the Triforce". The 'ending' you refer to is like you say:

Uhh, how do you come to that conclusion? In Adventure of Link, Ganon wasn't sealed away, but killed (in the original game), while he was sealed before The Wind Waker. The latter makes it a point that no hero appeared to repel the evil that freed itself.

Phantom Hourglass makes an explicit reference to The Wind Waker when it begins, and Spirit Tracks makes an explicit reference to Phantom Hourglass when it begins. Neither game's story depends on the previous one's, but they do provide a familiar context for the game to exist in, which I think is nice.

I disagree. Phantom Hourglass is a very nice game, and the touch controls made for a very accessible and enjoyable experience. You could just put the DS down, relax, and play it with one hand. It also can not be overstated how useful it is to scribble notes on the map.

At the very least, the Ocean King's dungeon, whether you like the concept or not, makes the game stand out.

I finished Skyward Sword. The ending is dumb, though I don't see where the "omg incest" claim I read about comes from.

Plot-wise, the game is also dumb. The goddess Hylia discarded her godhood so she could reincarnate into a mortal and go back in time to strengthen the seal. This doesn't make sense. If she had to go back in time to strengthen the seal, why didn't Demise break out long ago? At first I assumed the plot was going with some kind of pre-destination theory, but the other parts of the story aren't consistent with that. The biggest problem as I see it is that when the game is over, the Gate of Time is destroyed in the past, meaning it never would have been possible to use it.
